So what I did, was to copy out all data in tomcat/webapps/share and tomcat/webapps/alfresco before running "apply_amps" for "/bin" directory, so after it runs, i copy the data back to both folders and the site comes up. When this happens, the whole site crashes. It then goes ahead to remove everything inside tomcat/webapps/share folder except "web-inf" and removes everything inside tomcat/webapps/alfresco folder except "web-inf" as well.
